If you're surfing Safari and want to markup a webpage, press the share button in the upper right and choose Mark Up with iAnnotate. The page will be converted to PDF and sent to iAnnotate.
If for some reason this does not work you can use the "print to PDF method". From the share menu select print --> use the pinch zoom method to zoom in on one of the pages, expanding the view to full-screen --> tap the share icon --> send to iAnnotate.
